Although SNESSolve_XXX always updates the solution variable, it may not
be the case that the residual in vec_func is the residual at the new
solution. Track this behaviour explicitly for all concrete
implementations. We will use this in SNESSolve_FAS to determine if the
residual must be computed before transferring it between levels.

some iOS build scripts had outdated paths for various items
iSO version of makeall implicitly assumed PETSC_DIR had been set (OSX version previously fixed by Satish Balay)

Error message should say use negative threshold value to prevent filtering out zeros
Calls to HYPRE_BoomerAMGSetInterpVectors() did not actually copy the vector data pointer from the PETSc vector to the hypre vector thus resulting in the hypre interp vectors being identically zero and hence not affecting the quality of the AMG hierarchy produced/
