Fix the two examples to use ARKIMEX methods with full implicit stages since the mass matrix for the two examples is not the identity so the explicit stages will not work
Add equations for ts ex36 including mass matrix

This shortens paths and improves consistency between test target names
and paths to the source and output files. Most of the work was
completed by this script, followed by mild cleanup of nonconforming
cases.
